Slice a small sliver off the back of each half so that the jalapeños sit flat on the baking sheet, being careful not to slice all the way through. Place the jalapeño halves, cut sides up, on the prepared baking sheet.
Using the same pot, melt the butter over medium heat until it starts to sizzle. Add the flour, salt, and pepper and whisk until smooth, about 5 minutes. Slowly pour in the milk and whisk continuously. Continue to whisk occasionally until the mixture starts to thicken, about 3 minutes. Add 1½ cups of the shredded cheddar and stir until melted. Remove from the heat.Add the cooked macaroni to the cheese sauce and stir to coat evenly. Stir in ⅓ cup of the crumbled bacon.
