The warning area stretches from Warragul to Newborough, but authorities say the flooding is mostly affecting farm areas.
SES regional agency commander Jen Harnden said the flooding was mostly affecting farmland.
"Those farmers need to move their cattle or stock or any equipment they have to higher ground," Ms Harnden said."We're setting up a regional operations service in Moe and we'll be monitoring the situation throughout the day. "We are expecting a potential 20 millimetres to hit those catchments this morning so we'll monitor those river systems and look at the consequences and impacts."
